Treecodes for Potential and Force Approximations. (August 2008) Kasthuri Srinivasan Kannan, B.Sc., University of Madras; M.Sc., Indian Institute of Technology, Madras; M.S., Texas A&M University Co–Chairs of Advisory Committee: Dr. Vivek Sarin Dr. Devanayagam Palaniappan N -body problems encompass a variety of fields such as electrostatics, molecular biology and astrophysics. If there are N particles in the system, the brute force algorithm for these problems based on particle-particle interaction takes O(N), which is clearly expensive for large values of N . There have been some approximation algorithms like the Barnes-Hut Method and the Fast Multipole Method (FMM) proposed for these problems to reduce the complexity. However, the applicability of these algorithms are limited to operators with analytic multipole expansions or restricted to simulations involving low accuracy. The shortcoming of N -body treecodes are more evident for particles in motion where the movement of the particles are not considered when evaluating the potential. If the displacement of the particles are small, then updating the multipole coefficients for all the nodes in the tree may not be required for computing the potential to a reasonable accuracy. This study focuses on some of the limitations of the existing approximation schemes and presents new algorithms that can be used for N -body simulations to efficiently compute potentials and forces. In the case of electrostatics, existing algorithms use Cartesian coordinates to evaluate the potentials of the form r−λ, where λ ≥ 1. The use of such coordinates to separate the variables results in cumbersome expressions and does not exploit the

Quasi-harmonic method for studying very low frequency modes in proteins.
A quasi-harmonic approximation is described for studying very low frequency vibrations and flexible paths in proteins. The force constants of the empirical potential function are quadratic approximations to the potentials of mean force; they are evaluated from a molecular dynamics simulation of a protein based on a detailed anharmonic potentia!. The method is used to identify very low frequency...

متن کاملSolvation Force in Hard Ellipsoid Molecular Liquids with Rod-Sphere and Rod- Surface Interactions
In previous work, one of us calculated the Solvation force of hard ellipsoid fluid with hard Gaussian overlap potential using hard needle wall interaction and non-linear equation proposed by Grimson- Rickyazen. In present work, using density functional theory and extended restricted orientation model, the solvation force of hard ellipsoid fluid in presence of more realistic rod- sphere and rod-...
متن کاملTwo-fluid Electrokinetic Flow in a Circular Microchannel (RESEARCH NOTE)
The two-fluid flow is produced by the combined effects of electroosmotic force in a conducting liquid and pressure gradient force in a non-conducting liquid. The Poisson-Boltzmann and Navier-Stokes equations are solved analytically; and the effects of governing parameters are examined. Poiseuille number increases with increasing the parameters involved. In the absence of pressure gradient, the ...
متن کاملLattice Boltzmann Simulation of Deformation and Breakup of a Droplet under Gravity Force Using Interparticle Potential Model
Abstract In this paper interparticle potential model of the lattice Boltzmann method (LBM) is used to simulate deformation and breakup of a falling droplet under gravity force. First this model is applied to ensure that the surface tension effect is properly implemented in this model. Two tests have been considered. First, it has been checked an initial square drop in a 2D domain can freely def...
